以道教為主體的純陽寶殿又稱本殿，奉祀呂純陽祖師，中懸著「天下第一靈山」的牌匾

純陽寶殿兩邊的牆壁分別是由青斗石雕刻而成的壁畫，為信徒所捐贈，幅幅生動鮮明，它是在大陸聘請巧匠一塊塊雕琢，再運回指南宮拼裝而成，雕刻內容主要是呂仙祖成道及顯化故事。右邊由外到內的六幅畫的主題為「純陽祖師成道記」，內容分別是瑞應永樂、神仙進仕、終南修道、黃粱夢覺、真人贈劍、修成大羅；左側由內到外的六幅畫的主題為「純陽祖師顯化圖」，內容分別是點石成金恐誤世、三醉洞庭渡柳仙、顯化神渡曹國舅、雲遊巧渡何仙姑、二仙秘授渡重陽、點龍穴猴山建廟。
