吉林省自然博物馆始建于1987年7月20日，原隶属于吉林省文化厅，为吉林省唯一省级自然博物馆。2001年1月1日，吉林省政府为让自然博物馆获得更好发展并发挥更大功能，决定将吉林省自然博物馆整建制地划给东北师范大学，并且每年仍由省财政对自然博物馆进行全额拨款，而且决定为建设新馆投资4000万元，另由东北师范大学投资5300万元，总投资达9000多万元人民币建设自然博物馆新馆。新馆建设是吉林省“十五”计划重点项目之一，场馆占地面积4公顷，建筑面积14700平方米，展厅面积6000平方米，库房面积3000平方米。
